How about lonely!? The only time she wasn't alone and lonely was during the period of time when she had Helen Burns!. She, however, died all too soon!.

You could also use the word you used in your question: miserable!.

unfortunate
unpleasant
unnatural
restricted
depressing
gloomy
dismal
dreary
cheerless
grim
bleak

Any of those words could apply to poor Jane Eyre, apart from the time with Helen (though their surroundings were still cheerless and gloomy)!.Www@QuestionHome@Com
