You can program different sounds or effects for each keyboard. Then you can play one hand on one keyboard, the other hand on the other keyboard, and have two distinct voices or sounds simultaneously. Also, you can play both hands on one keyboard and switch quickly back and forth to the other keyboard for another sound or effect. Both practices are very common in classical organ playing.

You can program different sounds on each so you can switch back and forth or play both at once. Most keyboards also let you split the keyboard so you can have different patches on different areas of the board. For example, piano, B3 organ, and a string patch.
