I think you are mixing many wars together!.

During the Middle Ages you had the Crusades (going to Middle East to free Jerusalem from the Muslims who had invaded it a few centuries earlier)

During the Renaissance you had the wars of religion:
France - Protestants massacred by Catholics (and less well known Catholics massacred by Protestants)
Germany - Catholics massacred by Protestants (and Protestants massacred by Catholics)
England- Anglicans against Catholics
There were no pogrom but a growing antipathy towards the Jews meant more and more bad treatments!. In Spain Jews were chased away!. And the Reform was not a good thing for the Jews as Luther wrote the first modern antisemitic book!.

Then you had the wars between different countries with different religions:
