They had enormous cultural/political/social/religious differences!.
For example, native Americans believed the land belonged to everyone in common - not individual private ownership as the colonists did!. That's what got the colonists into trouble, when they tried to sequester the land just for themselves!.
Native Americans had an animistic religion - in which animals had godlike qualities!. Colonists were mostly Christian and monotheistic!.
