Pompey was an ally of Julius Caesar and part of the First Triumvirate. Later he and Caesar became political rivals after the third member of the Triumvirate died. He lost what became know as Caesar's Civil War and fled to Egypt where he was assassinated.
When he arrived in Egypt to ask for sanctuary, the throne was held by Ptolemy Xlll and his sister/wife Cleopatra. They were in the middle of a power sharing struggle and Cleopatra had been forced to flee Egypt.
Ptolemy ordered Pompey assassinated thinking this would put in Caesar's good graces. However, it did not. Although they had been political rivals and fought each other for power in the Roman Empire, Pompey had been a Consul of Rome as well as the husband of Caesar's only legitimate daughter.
He retaliated by seizing Egypt's capital and stating he would settle the claim between the two rules.
According to legend, Cleopatra returned to Egypt and had herself presented to Caesar wrapped in carpet that was unrolled at his feet. She became his mistress and instead of annexing Egypt and making it part of the Roman Empire, he supported her claim to the throne. After a short civil war, her brother drowned in the Nile and she was settled on the throne with with a younger, and theoretically easier to control younger brother as her husband Ptolemy XlV.

Cleopatra has no relation to Pompey the Great, Pompey the Great is known for being the Rome's best Roman general, he was assassinated by the Egyptians because the adviser of the king of Egypt were afraid of Julius Caesar and advised him to assassinate Pompey, once before Pompey was the ally of Julius Caesar.
