We could fill a page, but for most research in the US from 1800-present, these are the best of the best:

Allen County Public Library in Fort Wayne IN
Burton Collection at the Detroit Public Library
Ellis Island Immigrant Center
The Battery Conservancy in NYC (immigration pre-Ellis Island)
Newberry Library in Chicago (this is a private library, so there is a fee for using it, but it's wonderful)
The National Archives and Records Administration regional centers (you can locate the nearest ones at http://www.archives.gov )
New York Public Library
And the mack-daddy of them all is the St Louis National Archives, Military Personnel Center and Federal Employee Records Center. The St Louis Public Library also has a massive record collection on the exploration of the Louisiana Purchase, excursions west that started from St Louis, and exploration of the Mississippi River.
In every state, there is a State Library and State Archives. They'll hold most records that are also available in every county, but will have them in one central location. The Library of Michigan and the Illinois State Library are both a researcher's dream.
