This is derived from a Bible reference in the Book of Genesis- a man named Cain kills his brother Abel- and then later God comes and asks Cain where his brother is (knowing full-well what Cain has done)
Cain replies- "Am I my brother's keeper?"

Cain was trying to say that it wasn't his responsibiltiy to look after the wee-being of his brother- so if you say that you are your own keeper- you basically are saying "I have my own back, I will look after myself"

It could also imply that you don't trust anyone else (like a back stabbing brother) to look after your well-being either.
