i would use photoshop or picnik http://www.picnik.com/app

Try fooling around a bit with Masks & Layers in Photoshop.

You do coloring. You go create a new layer above the picture. and you use a color that you like and color certain parts. you set blend mode [soft light, hard light....] (near layer panels) and you erase overlapping areas.
