I would imagine Catholic, as can be assertained by the burial of Ophelia. However she's not really a good Catholic is she? I'm not sure Shakespeare ever came out to say specifically as Catholics were taboo in England at the time. Even though the play is set in Denmark, Bill wouldn't want to upset his Queen (Elizabeth I).

Gertrude was protestant. She is remarried, had she been Catholic she would not have been able to do so. (Even if King number two was the brother) she never mentions confession and that is a practice of shakespeare's (example: Juiet or Iago's Wife)
