When asked what his plays meant, Beckett is said to have famously responded 'I don't know, I just write them', so you're in great company. Like all good theatre, it is meant to be performed and seen, not read and studied. Try reading it aloud to yourself and see if that gives you a different perspective.

It's Beckett. Does anyone really know?

Beckett's plays are about isolation and lonliness, they are an outgrowth of Existentialism that led into the Absurd theatre in which man is an illogical creature set loose in a logical universe. Edward Albee's The Zoo Story is very much like Beckett.
