The exact number is unknown due to poor records on the Confederate side, but here are the numbers per the Oxford Companion of Military History (wikipedia footnote):

Union (North)
Combat Deaths: 140,414
Illness/Other: 224,097
Total: 364,511

Confederate (South)
Combat Deaths: 72,524
Illness/Other: Unknown
Total: 260,000 (best estimation)Www@QuestionHome@Com

It would seem to be the Confederates but I would go with the North and I'm pretty sure too!. The Confederacy may have lost the war but they had much better leadership mainly general Lee!. The North also had way more troops "up for killing" so yea!.!.!.probably the North had more!.Www@QuestionHome@Com
